You know, I read that article, and I think it's really just a case of face-saving narrative. Same with the explanation of "being surrounded by addiction" and "branching out creatively", the little lies and narratives we create for ourselves for uncomfortable situations. We don't know what really went down between them, but the fact is that the departure was a rather abrupt shift and seemingly unplanned. That interview was all about how "we're [NIN]" doing all these things in the near future, "home" is in New Orleans. And then weeks after the interview, he's gone. No announcement; he's just suddenly moved to LA and touring with SP. And the explanation, "Oh, I'll still be doing stuff for NIN, I'll be touring with them later" was not true. Once he left New Orleans, seemingly around New Year's, he never contributed another thing to NIN, so that is the effective end of his tenure. The Lost Highway credits (released on film in January, and on the soundtrack album in February) would already have been completed before he left.
